Some possibilities:
* the replacement does not have adequate filtering
* the wires between the new head unit and amp are not adequately shielded.
* there is an intermittent short
* there is a ground loop in the wiring
* the signal from the new head unit is too strong for the amp
* one or more fo the speakers are blown.
